I was thinking of buying a Honda Fit sports version
However, the LCD screen is in Half Japanese & Half English as per the seller

How difficult is it to use the same ?
Will I miss an important warning signal in case it is displayed in Japanese ?
Will the GPS also display in Japanese only?
Are all used cars imported from Japan having this same issue ?

Yes, all Japanese imports suffer from this issue. None of the GPS or TV features will work in NZ.
Many people replace the whole system and most car audio shops have systems to upgrade the Japanese GPS etc with a local one.

If you want the system to include GPS etc, I'd imagine you're looking at around $650. I don't have any direct contacts in Wellington, but if you check this link you'll find a number of car audio suppliers in Wellington.
