My 99 Holden Vectra threw a little tanty last with the engine cutting out then surging and spluttering for a good 10 seconds whilst driving.

The engine light came on but the car drove fine after I stopped and restarted and the engine light went away.

Today the clutch is making a popping noise when I change up to 2nd or 3rd gear (not 4th or 5th). Is this related? and should I be running to the garage?

Vectra's of this age are renowned for both crankshaft and camshaft angle sensors playing up and I would suspect this is the problem with your vehicle.

If the engine management light came on, there is a good chance a fault code is being held in the engine management computer. A repairer with the correct diagnostic equipment will be able to quickly identify this problem.

Not sure about the clutch noise but yes I think it's time to visit the garage.

If the engine sensors are playing up, expect a reasonably large repair bill.

Most AA Licensed repairers will be able to sort this problem out if you are looking for a recommendation.
